My car has been sitting with the battery unhooked for about 6+ months. I finally got things back together but there's a horrid miss. I pulled all the plugs & cleaned but this didnt make a difference. Also tried fresh gas. I vaguely recall chasing the same issue a few years back & a reflash of the firmware fixed it. What are the odds this has happened again that the firmware somehow got corrupt?

Flashing firmware isn't going to hurt anything, just make sure you have a backup of your tune and you flash the same version of firmware. There's no good reason for this to be happening though. The EEPROM inside the MS2's processor is non-volatile, it requires exactly zero power to maintain its memory, so leaving it unplugged didn't do anything. EEPROM does have a limited number of writes, but it's incredibly unlikely that you've reached the limit.

I would reflash the firmware, just because it's free and you have had a problem regarding this in the past. If it does work, I'd keep an eye out for a new daughtercard though. Perhaps there's something wonky going on with your EEPROM.

Would it be just as good to upgrade to the latest greatest firmwhere? I'm running ms2 extra with 3.2? From about a year ago or so.

I haven't been in the game recently, planning on doing a little more today, maybe even start

Read the changelogs, often times new versions can break certain features (at least that used to be a problem), which could throw off your tune. I stayed current when I was running it, I think I reflashed to the newest twice without issue.

Don't overlook the basics. I recently spent a week chasing a miss. It turned out to be the coil lead wire to the dizzy was burned underneath where I missed seeing it.

EXACTLY! This ended up not being what occurred to me a couple years back. When I installed the new manifold I didnt put the wire clips on the injectors for ease of removal (just in case). One of the plugs wasnt fully seated. This exemplifies why I should've went with the super eta harness. The push lock clips are soo nice!
